Is it intended for Adaxes licenses count to include service accounts? Is it possible to flag service accounts so they do not count against our licenses or is there a place we can store them in our AD tree so they aren't counted, but of course aren't enabled for various Adaxes features?

Yes, Softerra Adaxes is licensed in packages based on the number of enabled and not expired user accounts in your AD domain(s) no matter whether they are service accounts or not.

Is it possible to flag service accounts so they do not count against our licenses or is there a place we can store them in our AD tree so they aren't counted, but of course aren't enabled for various Adaxes features?

It is possible to add the accounts to the unmanaged list. In this case, they will not be displayed in your Adaxes environment and will be ignored during license validation.
